If you want to run a real gameserver with people on there, I'd suggest you use the regular stable-branch, because the features there have been tested before it was decided, that they've become stable enough to be committed into stable-branch. Hence the stable server should be more stable.
Unstable on the other hand is quite more up-to-date, but the risks of having forgotten something and thus having a security or any other kind of issue is bigger. That's why - especially if you're not too well-versed with L2J - I'd suggest against using the unstable-branch.
As to your special request regarding MySQL 5.5.34 vs 5.6.14: did you have any trouble while using the regular stable-branch or how come you've asked this? I myself have my development environment set up with MySQL 5.5.32 and the most recent stable-branch and it all seems to work just fine (then again it's a dev. environment - so I'd for example hardly notice any slowdowns (if there were any) or any other such issues).
I'd suggest you try running the stable-branch on the MySQL version you want and see if it works. If there are problems, just write in here and let us know what problems you have
